I wouldn't be too concerned about the bag standing vertically. If it were to be stored longer I would be, but for a few days not so much.
I've been using a 3 ball bag for a bit now. Have always stored it horizontal. But now that I'm going to move it indoors now vs garage was thinking about what extra harm it would cause if I store it vertical. I will go 4-5 days without bowling so it will just sit there for that duration.
The thought of the bottom ball supporting two balls with just a foam pad between them doesn't sound like such a good idea

When I used a two ball roller plus a 'Joey' to carry a third ball, I always left it standing on end in the closet between outings.

I have a 2 ball roller and joey, I have often stood it on end with no ill effects. Recently I have been taking off the joey and lying it down.
I've used a 3 ball roller for close to 15yrs now. Always stored it vertically. It is starting to show signs of bowing but that could also be from 15yrs of toting around 47lbs of balls around.
standing it up is fine.. ive never had a problem
I leave mine vertical in the coat closet...for like 3 years, no issues
